Annie and Oakley's calling card
Not much is known about Annie nor her sister before Pokémon Heroes: Latios & Latias, but since James instantly recognizes them, their reputation precedes them.
In the dub, they were assigned a mission by Giovanni, implying Team Rocket membership, but this is not present in the original.
Annie, along with her sister Oakley, is after the Soul Dew and the Eon Pokémon Latias and Latios, the entities they need to use the Defense Mechanism of Alto Mare (DMA). While Oakley commandeered the DMA, Annie became a worried bystander when Oakley lost control and Alto Mare came under threat of a tsunami. When she tried to remove Oakley from the DMA, she instead became stuck as well.
At the very end of the movie, they were rescued by police and sent to a heavily guarded prison. They were last seen in said prison, where they examined the possessions of Lawrence III. Presumably, both are still behind bars.
Annie briefly reappeared in a montage in The Rise of Darkrai, which chronicled the preceding nine movies.

Character
Unlike her younger sister Oakley, Annie is less concerned with their goal than she is about her appearance. She is more stable and suave than her sister, and more enchanted by the beauty of the Soul Dew than the abilities of the Defense Mechanism of Alto Mare or capturing Latias and Latios for Giovanni.
Like her sister, Annie is very charming, manipulative, tech-savvy, and thorough in her work. Both have vain, thrill-seeking personalities and a ruthless determination to succeed, but Annie lacks Oakley's megalomania.
Annie has excellent balance and athletic abilities, making huge leaps and cartwheels while fighting Latios and Latias with no trouble and keeping perfect balance on a beam that Jessie, James and Meowth have trouble with. She also has some rather advanced technology at hand; she has glasses that can identify Latias when disguised and can see Latias and Latios when invisible, and they capture Latios using what appears to be a net of energy. However, Oakley is usually the one operating these devices.

Pokémon
This listing is of Annie's known Pokémon in the anime:

Espeon

Espeon is Annie's only known Pokémon. It is first seen when Annie and Oakley were trying to capture Latias disguised as Bianca. It reappeared throughout the movie.
Espeon's known moves are Psychic, Swift, Psybeam, and Tackle.

Latios ♂

Main article: Latios (M05)
Latios and his sister, Latias, lived in the Secret Garden in Alto Mare, where they were the guardians of the Soul Dew. They were friends with Lorenzo and Bianca.
Latios and Latias presented some very unique powers in the movie, such as sight-sharing, invisibility, and shapeshifting.
In the end of the movie, Latios had to sacrifice himself to save Alto Mare, becoming the first Pokémon to die in the anime, and turned into the new Soul Dew, just like his father in the past.

Deoxys's "clones"
The first one bore a purple crystal visible in its chest. It arrived at the North Pole four years before the events in the movie took place. It was in search of another Deoxys, which bore a green crystal in its chest. However, the purple one was attacked by a Rayquaza while trying to retrieve the meteor containing its friend. The purple one was defeated, and the meteor containing its friend was taken by Professor Lund for research.
During the four years that the first Deoxys was regenerating, Tory Lund befriended the energy form of the second Deoxys. Terrified of Pokémon, Tory did not realize that he had befriended one. However, at the same time Ash, his friends, Rafe, Rebecca, Sid, Audrey, and Kathryn arrived, the first Deoxys was fully healed and headed to LaRousse City. There, it constantly released auroras to ask where its friend was, and since there was likely no reply, it multiplied itself to remove any living thing that caused an interference and any electrical device as they clouded its vision.

Deoxys (green crystal) in its light form
Later, with the help of Rebecca's computer, Ash and his friends worked together to reunite the two and regain the city's power. Yuko managed to extract the second Deoxys from the meteor with the help of Plusle, Minun, and Pikachu. Much like the way Celebi carried Ash and Sam with its psychic power in Celebi: The Voice of the Forest, Deoxys carried Ash and Tory with its psychic power, too. Eventually, both Deoxys were reunited, but attacked by Rayquaza once again.
After Rayquaza was engulfed by the Block Bots and Tory fell trying to save Plusle and Minun, the second Deoxys saved him while the first one carried Ash and Pikachu with its psychic power. After a safe landing, they departed LaRousse City.
The green-crystal Deoxys briefly reappeared in a montage in The Rise of Darkrai, which chronicled the preceding nine movies.

Personality and characteristics
The purple-crystal Deoxys is shown to be very protective towards the green crystal which contained the Deoxys as shown during the battle with Rayquaza. On the other hand, the green-crystal Deoxys is very interactive towards anyone.

Trivia
The research Professor jogos de gratuito Lund used on these Deoxys later benefited Solana in a later episode of the anime. However, the Deoxys featured in that episode was not the same as these.
Due to the fact Destiny Deoxys was produced before the release of Pokémon Emerald, neither of these Deoxys appear in their Speed Formes.
